It’s obvious to me that Bonnie.exe is the result of the MXES program from Ruin undergoing the Bite of 87 at the hands of Mr Hippo (which was confirmed in Fazbear Frights #88,000,000,000) and being combined with the Mimic after they consumed 117 liters of Remnant, which turned them into the two souls in Golden Freddy which is connected to the AI of the Pizzaplex through the Tangle’s wires, turning it into Bonnie.exe which then killed Gregory and trapped him in a really shitty level of Ultimate Custom Night.

My take on a FnafWorld.exe: This isn't anything supernatural, or anything malicious, but rather a scrapped version of fnaf world that was initially darker than usual. Featuring some of the unused stuff from the trailer, like golden mechrabs, golden prototypes, and even some unused moves and areas like Toxic Song and Ice Cave. Its ending would be it revealing that all of FNAF World was within Freddy's mind as a coping mechanism, and eventually, freddy's happy place soon dies off, and freddy can no longer go back to his happy place.
