Do I have to empty the whole system, or can I just drain part - to replace the thermostat - I will flush it another time..???

You don’t have to drain the entire system. You can just open it up. Replace it. Refill with new coolant. Or just distilled water. Bleed The system. With distilled water you’re breaking the 50:50 mix. Neither way it’s better to just have all theliquid replaced.
