Well we never actually see Frylock or Shake use the Time Machine to go back in time, just try to go forward in time, so in the Original Timeline where it ended up in a landfill would cause the Giant Cockroaches from the year 8009 to find it and go back in time teleporting to Carl's House. The reason why it looked different when Frylock went to Carl's House is cause they only arrived there after the first time that Shake went to Carl's House, the second time Shake went back he somehow managed to drag Carl's unconscious body into the Time Machine and steal his pants and lamp. However, cause Shake had messed up the time placement sequencer, Carl ended up going back further in time rather than just back in his House or the ATHF's House, likely back to a past time he was in the house. There he throws it away and it ends up in a landfill, this completes the cycle and allows events to keep going in a time loop with the cockroaches finding it in a landfill, going to the past and so on.
