In fact, the SN7 was one of the only chips that could make perfect Square waves, and the Atari's TIA, as well as the NES's 2A03, had these strange Square waves.

Your monitor is probably 60Hz anyway. Regardless, I've experimented with this sort of thing, and have found that the oscilloscope capture rate 'works' very nicely anywhere above the track's actual update rate. Even if it's only slightly above.

I set the resampling quality to low when recording the waves

I tried, and it did need high pass to center the waves, but I still see spikes. What other settings did you change to make it look that way?

I record the emulator audio using a screen capture software. It might be your method of recording.

You also need to match the sample rate of your recording software and the emulator..
