Most windows are broken from small debris and from wind pressure, and plywood (or better - marine grade OSB sheathing, which is cheap and dense and handles wind loads well) dramatically lowers the chances of your windows being broken. Obviously if your house is in the path of storm surge or heavy flooding, it won't matter. But most people aren't going to experience that.
