We have primary pumps here which are designed to supply water to the complete building loads.

This is a variable primary only design where the primary is variable and secondary is not available. What you saw is a constant primary-variable secondary system.

Circulation will be done by the primary pumps. In this system primary pumps are larger and are designed for water circulation through the loads.

At 100% load flow rate is 2000 usgpm At 50% load flow rate is 1000 usgpm flows through chiller what is the remaining water of 1000 usgpm flows .where it goes

At 50% load the pumps speed is reduced, so the flow rate is reduced to 1000gpm.
