Supposedly the reason they didn't is because of rule 4, those forms were seperate from the continuity they were using so they couldn't be factored in without using an alt form Megatron which then would open open argument about using a seperate continuity Freeza. And since Archie Silver vs Heroes Trunks put the precedent for using alt forms on both they chose to be consistent. That's my guess on why they stuck to 1 continuity for both

The funny part is that based on the scaling they gave megatron in the episode, he would have easily beaten frieza in the DBZ era. Too bad super jumped the power level by alot, and frieza having 2 new transformations kinda left megatron powerless. Like I could see Megatron beatng final form frieza even in the super era, but the moment he turned golden Megatron is just toast, and going black was just absolute overkill. The only issue i have with the animation is the antimater working on black frieza, if they should have had Megatron use it against golden frieza, and frieza realizing he is being damaged by it, going black to overpower the antimatter, before Megatron being left with a final stand, and somekinda last minute heroic monologue about in his last moments he wasn't a tyrant but a protecter for the planet he led into ruin.

Megatron was the smarter and tactical opponent cause freiza relies on power and intimidation to win fights. Frieza tends to freak the hell out when things don't go his way. If Megatron hit freiza with anti-matter the fight would have ended quickly.

Freiza's speed advantage would have made it really hard for Megatron to hit Freiza with his anti-matter blast it was even brought up in the post battle analysis.

Freiza just had too many advantages making it hard for the antimatter to hit. He's smaller and faster than the opponents Megatron has fought, and can survive at least 3/4ths of his body being destroyed while continuing to fight. The antimatter, while being Megatron's best option, was too hard to hit, and the gap in power was too big for him to overcome as Black Frieza overwhelmed Ultra Instinct and Ultra Ego.

As a Transformers fan, I knew Megatron didn't stand a chance the moment this death battle was announced. As ridiculous as Transformers can get with their power, it looks completely grounded compared to the power scaling of Dragon Ball. The closest thing to Frieza's power in Transformers are Primus and Unicron, and even they would likely still lose. The only way I'd see Unicron winning would be either through feeding off of Frieza's hatred to repair any damage sustained, or by bringing in the multiverse of Unicrons that act as a single entity. Even then I think Frieza would still win most of the time. Primus is on par with Unicron, but has rarely been depicted with a body to fight with. Beyond creating life, carrying planet-sized guns, or just super-charging Optimus Prime to fight for him, I've got nothing for Primus to defeat Frieza with.
