I like how both songs have emphasis in different parts, so when you mix them together sometimes you can hear one better than the other, so it kinda alternates

Actually, they are almost counterpoints to each other through and through. The parts that don't necessarily complement each other musically, complement each other narratively. Towards the end of Jotaro's theme it loses structure as it spirals towards the end of the story while Kakyoin's theme repeats its core theme, its essential line. This contrast reflects their whereabouts in the story: towards the finale, Jotaro is chasing around after Dio while Kakyoin does what he does best: he keeps his composure and analyses the situation swiftly and accurately, it only takes him moments to understand The World's abilities. Musically, at that point his theme provides a similar backbone to the whole endeavour while Jotaro's quest imperturbably moves on to fulfilment. In a way, this also reflects how the story ends for each of them: Kakyoin's final moment is one of clarity and he remains in that moment but Jotaro moves on, whatever it takes, through any turmoil life throws at him (just like Jonathan, both on that rugby field as well as in his struggle against Dio).

Plot twist : the speedwagon foundation actually saved kakyoin, but did not tell jotaro because they wanted to make their meet a surprise. During Kira’s beatdown, kakyoin’s theme suddenly plays and he appears out of seemingly nowhere but still joins them in the beatdown. After the beatdown, jotaro is really shocked and has the feeling that the speedwagon foundation was toying with his emotions after kakyoin explained everything. They soon find out in p5 that avdol and polpol contacted eachother at one time indicating avdol is alive and bla bla bla whatever
