Hi Cary, Biology grad student here! That's an interesting model (though at first I was thinking you've got plant or fungi cells because they had cell walls instead of cell membranes like animal cells do). I'm curious how you will use it to simulate viral spread, and maybe some other processes like necrosis or tumor formation! Speaking about telomeres, while it's true that they are an important factor in aging, their role are a bit more complicated that that of caps on the ends of shoelaces. Telomeres indeed shorten with each cell division, but the rates of cell division in the organism are not uniform - skin and gut cells divide much faster than brain cells, for example. In addition, telomeres are still present even in older organisms, and some species like mice have much longer telomeres than us, but they live shorter. What also matters here is epigenetic regulation in the nucleus - telomeres serve as an anchor to the inner surface of cell nucleus, and as they degrade, this anchoring slips, leading to mis-regulation of expression of other genes because of positional effects. Aging is largely still a mystery to biology, with dozens of competing hypotheses battling it out on the fields of academic journals. Personally, my opinion is that the hierarchy of repair processes repairing each other degrades over time starting from the top, but I won't get into much detail here. Hopefully your simulations would shed a light on this issue!

I know you obviously won’t have an answer due to the mysteries already unanswered as well as me asking a question that delves into that, so I’m mostly asking for your thoughts on it. What would happen if the telomeres were always perfectly replicated, keeping the original amount that was there before, rather than being chipped away, and unable to regenerate fast enough?

@@SimplyAnExistence First of all, cancer rates would be higher, because shortening of telomeres is one of the factors that keeps cancer from growing too much. Cancer cells happen to have mutations enabling high telomerase activity, because malignant cells that don't have high telomerase activity don't become a tumor. Otherwise, if we, let's say, find a way to prevent all cancers from occurring, then the cells would still deteriorate over time from such factors as DNA degradation, epigenetic drift, production of free radicals in mitochondria, stem cell exhaustion, accumulation of protein aggregates. So I would expect aging to not change much, especially in slower-dividing tissues.

10:45 I would say the damage to the codons is more analogous to the accumulation of spontaneous and environmental (e.g. chemical or ionising radiation) damage which the cell has numerous processes to rectify. Telomeres are more to protect against the damage that results from cell replication (which it doesn’t appear that your simulated cells are doing) and their degradation is more related to cell senescence, where a cell has reached the end of its cell line. Active genes are more prone to spontaneous and environmental damage as they have to be more exposed (free from histone proteins) for the DNA enzymes to access them, but as a result they aren’t as shielded from damage.

yeah that's a good point, about how my cells don't reproduce. I recall from somewhere that human cells can only divide ~60 times before their telomeres are all used up. Since my cells never divide, they would be safe from that kind of damage! However, perhaps the DNA enzymes you mentioned are more analogous, since the enzymes accessing the genes is somewhat similar to my "interpreter" reading each new codon.

just a highschool student but from what i know, telomeres are the end of the chromosome. each time a cell divides, it gets shorter and shorter until it disappears and the cell can't replicate anymore. this is one reason as to why we age. when we're born, the telomeres at the ends of our chomosomes are pretty long but the more out cells replicate, the shorter they get.

Every time replication happens, the ends of DNA are lost. Telomeres are DNA that don't mean anything, so it's okay for them to get lost. When they run out, cells can still replicate but important DNA is lost every time.

Molecular biologist PhD here. Codons are something else. The things you describe are more akin to genes. And instead of telomeres protecting codons from degradation a better analogy would be DNA repair repairing the genes. A gene is a stretch of DNA information. A codon is a three-letter stretch of DNA/RNA information that is translated into a single amino acid. Several amino acids make up a protein. That's why all genes come in multiple of three DNA/RNA letters. You see then how a single codon is not enough to encode a full gene. Typical genes are comprised of around 200 codons, which are 600 DNA/RNA letters (aka. nucleotides.). There are 4 different nucleotides (ATGC), therefore 4*4*4=64 different codon variations possible. However, we only use 20 different amino acids to make proteins, so many codons code for the same amino acid, one code for gene start, and ~3 for gene stop. There are some but surprisingly little variation of what codons code for across all living organisms, indicating a common origin for life. en.wikipedia.org/wiki/DNA_codon_table

Hey Carykh! A huge fan here. I am not sure how the final simulation will look like, but I would suggest renaming the food particles to oxygen or fresh air, as the virus affects the oxygen levels and decreases them when it attacks. Also I wonder how it would work if you made the air/food particles come from and waste particles get excreted by special groups of cells that represent the lung/intestine and kidneys, respectively. As in our body, special cells group to make a special functions because they "interpret" special "codons" to make that function possible, so maybe you could do that, as I can't make much sense of your grouping of the cells (maybe it is only to provide distance for diffusion?). Ah and btw, renaming "codons" to "genes" is more accurate

I like this idea of simulating cells in a body like this, i'm stoked for the next episodes. And regarding Telomeres: Telomeres are needed for cell division because every time your DNA is replicated small bits at the end go missing. If the the Telomeres are too short because of too much DNA replication, the cell dies (programmed cell death). Damage from UV light is repaired by DNA polymerase (dont know which one exactly from the back of my head right now) (it's a protein).

Well, DNA damage can be pretty diverse leading to different repair mechanisms and proteins involved. In humans, DNA polymerase δ and ε are mostly used for proof reading and repair, but there are usually many other proteins needed.

2:48 umm ackshually java classes are compiled into something called java bytecode which is then interpreted by the JVM (java virtual machine) into the machine language architecture that the JVM runs on, so really java is interpreted just like python, but with extra steps. inb4 isn't that what normal compiling is? no, the difference is that java compiles into an intermediary language for the JVM to interpret which is why you can run java bytecode on any cpu architecture that has a JVM built for it. compiled languages like C compile the source code directly into native machine code that the cpu will then directly understand without an interpreter. For the code to run on different cpu architectures, a compiler needs to compile into the target cpu's architecture and have separate builds for each architecture. This is why software often has a 32 bit (x86) version, and a 64 bit (x86_64 or amd64) version.

I mean if you want to get skeptical on this, CPU's instruction interpreter - the part that figures the length of each instruction, its parameters, and what is supposed to do - _interprets_ the incoming machine code into the individual instructions on the fly.

Human cells don't have a cell wall, they only have a cell membrane. Bacteria, archaea and plant cells have cell walls though. Also, most viruses including coronavirus (ones that aren't retroviruses) don't take over your dna. The viral rna never enters the nucleus even, instead it gets translated in the cytoplasm as mrna by ribosomes. Good video regardless - just wanted to share my thoughts.

With GitHub Student Pack you can get free license, and via the files of Processing, you can use Processing into an Empty Jqva Project (or Gradle), and Intellij is like the god of Java IDEs, it helps you a LOT, with autocompletion, documentation, Finding duplicates, creating with one button Getters and Setters, generating Constructors, auto importing things, generating overloading methods with default value in one button etc Many many things are included in this IDE, it really speed up things and helps you read your code with fully customizable themes, customizable coding styles, a lot of plugins that makes many many things, it's really worth of it !

I want to try and make it a full system, like, just as you mentioned, there are extra planes. One plane has a heart, which controlls the rate at which particles move, another one has a kidney or a liver which eliminates waste, and another one has a brain, which just tells cells how to move or something

Great idea and love your videos! But the only issue with this simulation is that a virus like SARS-COV-2 does not affect the DNA. It simply hijacks ribosomes with RNA. A virus would have to reverse transcribe in to the cells DNA

You should adapt this simulator to an evolution simulator for the cells instead of with viruses

Coronaviruses are Riboviria, not Retroviruses, which means that they don't actually change the cells DNA. Instead they just directly use proteins in the cell to replicate their own proteins and genetic code. Just wanted to point that out.
