He still had sculk on him at the end, around the shoulder. His infection is too deep

You likely figured it out by now, but the aether dungeon blocks are locked until you beat the dungeon. They're effectively bedrock until the boss is felled. Beyond that, the sculk is also incapable of infecting any block that requires a diamond pick or above to mine. The exception of course being crying obsidian.

An idea for a survival gameplay and is to use a mod like dragon survival or the modpack know as play as dragon with a infection mod In the start would be hard since you have less hearts but being little like 1x1 block of size allowing to enter into little space but later you have more hearts but being bigger like 3x3 or 4x4 block of size but also the attack being more powerful
