In reality Brian was a kid when he died and it's implied that he died because CJ was not paying much attention to him and was letting him play with his gun ("Quit it! Mom will hear you") and Brian accidentally shot himself. CJ was of course blamed for his death. For both the shame and guilt of having caused his little brother's death and also to avoid being accused by the police of owning an illegal weapon, Carl left Los Santos and went to Liberty City. This is why everyone says CJ ran away after Brian's died and blames him for his death and also the fact Carl doesn't want to touch drugs in gta san andreas could be a hint that he was on drugs most likely weed when his brother shot himself that's why he had let Brian play with his gun.
