They both didn't know who the other person is, even after maxing out the Hermit Social Link. But after visiting the school one last time after the final battle, he drops his phone with the wallpaper of the message that Maya / Toriumi specifically created for the main character. Nobody else was on the server and the game was shut down soon after. So seeing that wallpaper was a clear sign for Mrs Toriumi that she was talking to Makoto this whole time (where she also confessed her crush on the "new transfer student who is an orphan"). This causes double the embarrassment for her, as there's no way another person could have photographed that love-message 😅
