It’s not that hard to beat. All the secrets follow patterns and they never change, so once you know them you know them. You just need to explore a little. The main annoying thing is the invincibility frames are so short that it is possible to lose most or all of your health from full if you are in the wrong place at the wrong time, and refilling health (without honeycombs) is a grind.

How do you determine which one of the four bosses at the end is the real final boss?

It's location is determined on the frame you start the game, so if you just hold Start after you reset, you'll start on the same frame every time, and it will always appear in the same room I get
