Yo, I've been learning how to use my Shapeoko too, I can't fix the software but here's some stuff you can try: Check out the USB cable, it's really susceptible to noise. I had mine do some random stuff until I got rf shielded USB and Spindle cables. Also, it does some weird stuff if your computer goes to sleep, so you might wanna change your power settings. Also also, a few things that have happened to me when it randomly cuts super deep: the spindle or the bit isn't tight enough and slowly drops down while it's cutting, the depth of cut is set waaay too high in Fusion, or I didn't set the z axis properly before cutting. Good luck! BTW, you should try some 3d stuff instead of treating it like a shitty laser cutter.
