There’s this really strange moment when you feel yourself floating and then, BOOM, you feel a very uncomfortable and violent shock when you go back down. It's not like in the real world. If she was infiltrating in a place with normal humans it would be good, but she went on Tombstone lair (with Tombstone in it) , Norman house with Sable and her mercenaries inside and a museum with Mr.Negative minions in it. Even if she was well trained for our universe standard, she wouldn't be for this one. This is the Marvel universe, she is in New York where reality bender sorcerers, a team composed of a nordic god and a giant green monster, spider guys, evil geniuses all are in the same town. Shocker is a minor villain but he could kill her with one punch. She is normal, so here she is made of glass, Peter is not overprotective but acting like he should be (preventing people to die).

I get where MJ is coming from but she really got on my nerves in this game. I agree that Peter needs to treat her with more respect but the way how she says that he needs to treat her like a partner sounds more like she wants him to believe she can do the things he does. Well, unless if she has superpowers or “a particular set of skills” like Black Widow, she can’t just go into situations and suddenly get mad at Peter for saving her life on so many occasions. It makes me want to see her get hurt and come to the realization that Peter can’t always be there, that she’s vulnerable. That take and have her train to be able to take down legit bad guys (not superpowered ones), then she’s be right to demand something like that from Peter.

I don't think she's asking Peter to let her fight Super Villains. She just wants to show Peter that she can contribute to his efforts in her own way, and in her attempts to prove that, she goes overboard. It's basically a case of Peter and MJ being both right and wrong at the same time. MJ is right that her skills can be of use to Peter, and she proves this with all the information that she's able to gather while Peter is off doing his hero thing, however she was wrong to think that trying to keep Peter out of the loop about her activities was a good idea. She should have kept him informed about what she wanted to do, and worked with him to come up with a plan, so that he could be there for backup if anything went wrong. On the other hand, Peter is right that MJ does take unnecessariy risks in this game, however he can also see her side of it, and realizes that he can be overprotective at times. So neither of them is entirely in the right here, and it's only by finally meeting each other in the middle that they can fix their problems, and establish a healthy partnership. That's what the scene on the fire escape was about, the two of them admitting that they both screwed up, and reaching a mutual understanding about how they should handle things going forward. The final MJ sneaking mission was the payoff to all this relationship drama, where the two are able to finally work together properly, and succeed through their combined efforts.
