I always remove mine with pliers and file them down when modding a controller. Just yank those fuckers out to make more room for "things".

Are you sure the button transfer pad is aligned correctly, if so check you 3 solder contacts that they dont touch each other resulting in a short circuit of some kind

Not with the chip but you could remap extra buttons from the mainboard but they will not be programmable
