That was way before BOTW and TOTK. Zelink dates back to Skyward Sword (the origin story) and Zelda 2-The Adventures of Link (where it all started). After all, Zelda has the blood of the Goddess Hylia and each version of Link is the Spirit of the Hero (until the mysterious Ancient Hero has been mentioned throughout two game, including AOC).

Actually I think Mipha is fine with Zelink since she couldn’t bring up her feelings to Link. Don’t get me wrong, I really love her since she is the purest of all of the Champions. It’s just Mipha unable to see the inner struggles Link has undergone from childhood to adulthood. Can you imagine the weight of the shoulders and the demanding expectations of Hyrule looks upon you? There’s a reason why he decided to stay silent. Zelda is the only is familiar with that kind of struggle since she too has to undergone the vital role she doesn’t want to play in. Even before the calamity emerges 100 years prior to BOTW, Mipha was about to tell Zelda that the Princess’s feelings for her knight is the key to unlocking her powers (as if a magical weilder requires a stronger motive).
