In the opening scene of Prometheus, the spaceship was completely different than the juggernaut. It looks like something far more advannced. I think it's possible, that the space jokey beings were the overlords of the engineers. They had a far more advanced ship, and they sent an engineer to his death, in order to seed human life. The space jockey is gigantic compared to the engineers. The space jockey race also clearly knew about the home planet of the zenomorphs. I don't really have a good theory on how this all came about. The only thing I can think of, is that the engineers revolted against the space jokey race, took their technology, and discovered the home planet of the zenomorphs. If the space jokeys are indeed a race, they seeded the engineer race, and made them all male. That would be a good reason to revolt against the space jockey race.

The alien rpg has it that xx121 is just one of several lineages to be born of the black goo, and that all of them are just crude immitations of an ancient superalien called the Destroying Angel. The goo was its literal blood, and the engineers worshipped it and created xx121 and others in their attempts to recreate it, but none of their attempts were really successful. I feel like this is a more satisfying reconciliation of all the material, if you want to take the prequels at face value.

I'm very intrigued with the idea of the Engineers, but I think that retconning and shrinking down the Space Jockey to make them just Engineer humanoids was lazy, pointless and stupid. They should be separate.

Variations of the same model might have some sort of genitalia while others don't.
