He now lives on as an Undead abomination called the Dead Hand, a punishment for utilizing Dark Magic for too long. Bongo Bongo is a completely separate entity and was never born nor alive; a demonic entity of suffering and death that permeates Kakariko Village ever since the Sheikah began practicing said Magic: they’re now all gone aside from Impa, who no longer practices it.

We all know that the both the bottom of the well & the Shadow Temple are both equally disturbing and terrifying as they are but what's more intriguing about both of those dungeons in ocarina of Time is that Ganondorf himself actually didn't have anything to do with either one of those dungeons. As someone who came from a very dysfunctional family, I don't think they are necessarily divorced, I believe they are just very distant from each other. I also think that granny knew her son had some kind of illness or something and her son knew he could be saved if he brought the mushroom to her, that's why she says that the potion won't be of any use for a monster (knewing he went to the forest and transformed into a Stalfos). Maybe one could argue their children's health could be the source of the disagreement, and the son being fragile and not able to work as his father wished was the source of father and son hate, while his mother not letting him go to the forest to pursue the cure was the source of hate between the two. You see she calls him stupid many times knowing what he've done. I think in the end she even cared for him a little.

Cheating is just a too common cliche. I would like to think that the Granny and Master Carpenter drifted apart and they weren't earning enough. Granny grew to resent her family because she was never able to earn enough by herself for her family to live off of. The Master Carpenter was always away but because he had a wife and kids to support, he wasn't as free as he wanted to be.

For those who think that bongo bongo must've been sealed in the skipped seven years: dead hands might've been "commanders" and bongo bongo was executed during the seven years. If not bongo bongo was probably just too weak to be noticed when we first visit the well. After we clear out the well bongo bongo "absorbed" the power of his dead followers other members of the Shadow clan ( "The Shadow" in capitalized at the beginning of the shadow temple)
