At Haneda, I use the Royal Park Hotel in the T3 international terminal. It's on departures level, one floor up from arrivals, at the North end. Super quick to get to, a week or so ago it took me 25 minutes from aircraft doors opening at a remote stand, through immigration, baggage reclaim, hotel check in, and into the bedroom for a shower. The rooms are small, but that's common for Tokyo, but it's super convenient. Saves having to take a bus or organise travel. There's also lot to do in Haneda landside, but as most of it is open normal Japan hours, it's not great if you're on a very different timezone (I was -9 hours). There is a claimed 24 hour Ariso sushi joint on 4F departures, although IME it's closed between about 2am and 5:30am. Other than that you can get a beer and curry at Cafe Cardinal 24/7 a bout 10 yds away.

Do you have to go through immigration if you are transiting? Also do you have to show if you're vaccinated for COVID?

If you leave security, you have to go through immigration. We did not have to show any proof of vaccination at any point
