Sir you mentioned about doing PhD from top universities. But what about doing PhD from top research institutions like Max Planck, CNRS, etc?

Ya those are also considered very good. But make sure you write papers as sometimes they do project based work and publish reports or conference papers. In that case applying for research scientist or industry jobs is fine but academic professor jobs can become difficult

If I pursue PhD from one university of Italy or Spain which is ranked between 1000 and 1500 according to QS world rankings, will it affect my career?

Not if you plan to work as a researcher somewhere. It does limit faculty position chances at higher ranked universities unless you publish well and/or do a good postdoc
