I'm also starting this program and am running into shoulder and hamstring mobility issues. I've been doing a stretching routine by Bren Veziroglu on KZbin it's a full body routine that only takes 10 minutes. Been doing that and adding some of my own stretches and I've been finding decent improvements.

aren't shoulder shrugs (headstand) swapped out with shoulder taps during phase 2? I see you're still doing shrugs.

I believe they are, but at the time I didn't have enough strength/stability in my handstands to do shoulder taps. So I continued doing shrugs.
