Cave Johnson in this "PRIME" world at 14:07 is amazingly sensible. He shuts down GLaDOS after witnessing the results of CaveDOS. (On a side note, Blaperture Cave at 16:01 is also sensible. In his world, there was no Resonance Cascade because the "unforeseen consequences" never came to pass.)

So, CAVOS existing caused Cave Prime to call off the GLaDOS project. Therefore Cave Prime can not be our universe. Since the other Caves agree that Cave prime is indeed from Earth 1, we can make the assumption that the Half-life (and by extention portal) universe is not the prime universe in their multiverse. If in the prime timeline GLaDOS was cancelled in response to observing a different universe that didn't cancel that project, then perhaps the only difference between the Cave¹ timeline and Cave² timeline (what i will be calling canon portal) timelines is that Greg didn't exist, or wasn't hired, in the Cave² timeline to come up with this multiversal testing initiative to save the company's funds and to later undo the GLaDOS project as a byproduct. My other theory is that perhaps dark Cave may be the best possible timeline. He may have also saw the blaperture mesa timeline and bought black mesa out in his timeline, also canceling the GLaDOS project due to the audio apparently leaking between worlds.

Computer Cave was actually first introduced back when these voice lines were added right after Portal 2 came out. So the Cave in Desk Job is probably a call back to these lines as a little nod to the Portal multiverse. God I love Valve.
