It means that, no matter how intrinsically good an individual phrase, song, chapter, character or idea is or HOW HARD YOU WORKED ON IT, if it doesn't integrate into the whole or impedes the flow, it has to go. This is a very clever song but it impedes the emotional flow from Alexander's choice in "Eye of a Hurricane" to Eliza's reaction in "Burn." The same goes for the whole "Sit DOWN John!" rap and the characters of John Adams and Ben Franklin. Other examples: In "Aladdin" the song "Proud of Your Boy" and the character of Aladdin's mother, in the "Lord of the Rings" movies, the Death of Sauron and the Scouring of the Shire. Other examples from "Hamilton," Lin set up the whole "Not gonna throw away my shot!" from the beginning of the first act, but when he finally got to the moment of the duel, he cut the line "Now I HAVE to throw away my shot," because, let's face it, it was hackneyed and obvious. He instead plunged into the intensity of Hamilton's racing mind in his last moments. The result is brilliant.
