Legends lore (2009 Essential Atlas) attempted to reconcile Palpatine's return in Dark Empire with the prequels in-universe, by stating Anakin didn't so much bring Balance through singlehandedly destroying Sidious and the Sith, but rather through cutting him off from his powerbase, effectively bringing about the Sith's downfall. There's also the unpublished content from Jedi Path, which hints at the Prophecy originating long before the Sith order was even born.

Honestly i feel like Dark Empire woulda been so much better if Sidious waited 30 years to return and train himself vigorusly to destroy lukes NJO. Then when he returns years later, lukes NJO is 75% completed and itll feel like a vicious epic battle as both luke and sidious battle to the death in power trips that make the galaxy shake. And it shouldve been titled: "Insidious Retribution" It wouldnt cheapen vaders sacrifice as much if Sidious returned way later. (Him comming back too early cheapens it.) Similar to how Ressurection F was a good 30 year wait of freiza comming back to destroy goku with his new power. TROSes credit at least he waited 30 years to return.

Honestly, I never liked this story. It was off putting with Luke joining the dark side for a bit, it just didn't fit his character. And the emperor reborn is a fine concept, I guess, but it just felt a little contrived. I think it would have been better if there were clones of Palpatine fighting one another with their own imperial splinter factions to seize control... And maybe even a clone that turned away from the dark side which would explain why Leia and Han were confused and thought Luke had joined the dark side. It would have worked even better as a ruse to overthrow the remaining evil clones. I really liked the art of this comic, though, and it inspired my art style down the road, too.
