Stardust Crusaders ended in 1992 and it's not just a one-off thing where he once said it and never again. He's later said that he likes to think that hermit purple is how hamon manifests itself as a stand. This makes a lot of sense as DIO was still using Jonathan' body and less so towards the end: Where he only needed a bit more time or Joestar blood to completely take over Jonathan' body. And is a good way to circumvent the 'error' of DIO using hermit purple in early part 3. He simply deciding against it, because it'd be convoluted to write: He'd have to ask himself, "Why wouldn't DIO use X stand in Y situation" every single panel - instead he gave him a much simpler but powerful ability of stopping time.

Jotaro can stop time only for a maximum of 5 seconds. According to Araki, this is the limit for humans because the human body would not be able to withstand the strain for any longer than 5 seconds. As you've already seen in part 4, it takes practice to maintain that ability. Also, Jotaro had to be severely nerfed for plot purposes.
