They didn't saw Humanity as an enemy, more like killing pigs to clean the farm. After the doctor stopped them they felt challenged so the reverted to real fighting.

There's also a bit of cleverness as to why they picked a level 5 planetary civilization to destroy. 1: It's just some backwoods with no colonies or neighbours it trades with. 2: It's still got tech and a high population that'll show up on scans anyway. Perfect place to set up a barracks: On an old farmhouse.

This episode really shows that there's a bad way and a good way to do a cloned character. Spoilers for series 9 While Martha is cheesy and dull as a clone in this episode considering we already know she's a clone the whole time, Zygon Clara in Zygon Invasion is built up exceptionally well; I never even considered that she was a Zygon until it was actually revealed, and it was a jaw-on-floor moment for me. It also helps that Jenna Coleman beautifully portrayed the differences between Zygon Clara and real Clara.

Jon Pertwee's Doctor did a lot of episodes with or for UNIT - I think the main reason was budgetary: earth was cheaper to filmthan alien planets [or maybe they were running out of gravel pits to film alien planets in] The plotline was that Patrick Troughton's Doctor was forcibly regenerated and confined to Earth as punishment for breaking Time Lord laws - they removed a crucial mechanism from the Tardis, and also blocked his mind from the theories he'd need to timetravel. Pertwee spent a lot of time trying to get round the ban and the block,with no success. It wasn't until the Three Doctors that the Time Lords relented and unblocked the crucial memories and gave him a new mechanism that allowed him to go off-planet again.
