01-05 Honda Civic Manual Transmission Rebuild

In this video I show you how to replace the input shaft bearing on a 2005 Honda Civic manual transmission. This information will also apply to older Honda manual transmissions found in Civics an Acura Integras and can serve as a basic guide for rebuilding Honda manual transmissions.
The issue with this transmission was a noise when the engine was running and the transmission was in neutral. The noise also occurred when driving the car and running through the gears. The only time the noise would go away was when the clutch was depressed and the transmission was disengaged from the running engine.

FYI. After I completed this job, I had a front end clunk when accelerating from a stop and when heavy braking. It took me forever to figure out the issue; I changed so many parts unnecessarily. Apparently the subframe should be tightened with weight on the tires, not when jacked up. I loosened the 4 -17mm bolts holding it, let the car off the jack stands, then tightened them back up. Clunking is finally gone! Another thing I did was make sure the sway bar was aligned correctly, equal distance from the control arm on both sides - loosen the 2 bushing brackets and use a pry bar to wiggle it left or right as needed. Hopefully this helps someone. Thanks again Eric for another epic video; it saved me a ton of money giving me the confidence needed to tackle this job myself. You saved my Civic from the boneyard... Dropped the 01 civic manual, replaced bearings, synchros, seals. The input shaft bearing was the culprit. Slapped it back together and shifts like new 3000 miles later. Couldn’t have done it without this video, so thank you ETCG, saved me a lot of $$

My understanding is that manual transmissions predated automatic transmissions, and back in the day a manual transmission was known as as a "standard" transmission.

Just finished replacing my clutch, pressure plate, release bearing, rear main seal, axle seals, and input shaft bearing + seal on my 2004 on the floor of my garage with jack stands. Definitely referenced this video a bunch of times. Thanks again Eric for the detailed overview. A couple details I'll add from my experience: 1) I used lots of penetrating oil when dealing with rusty fasteners and separating the ball joints. 2) Cleaned the corrosion off all the dowel pins & holes for easy assembly on the transmission case and engine. 3) I used a 3-point engine support stand to hold engine during trans removal. Made life easier when working on the ground. 4) I used a decent jack to remove/install subframe as well as transaxle. Needed a 2nd hand to operate jack while I analyzed part alignment/positioning. 5) I had to drill out a seized cotter pin from the shifter assembly once removed. 6) I ordered all new washers for detent screws, reverse switch, and drain & fill plug. Also ordered new inspection plug. 7) As noted in the video, attention to detail and cleanliness is very important especially with the Hondabond. 8) Use proper torque specs from the service manual. 9) Oh almost forgot! When loosening or tightening the flywheel bolts, hold the flywheel from rotating with a 12mm wrench secured by a hand threaded pressure plate bolt and a trans/engine bolt. Worked great. They are known for input shaft bearing failure. I nearly bought one recently, seller was adamant it was the throwout bearing. I ended up getting another civic off someone else, been good as gold since, as you would really expect from a Honda. "Edit" Roughly 20000 miles ive done in it, and over the past few days im getting a noise, which im guessing is the first signs of input shaft bearing failure, nothing major yet, but its only gonna get worse, hopefully will hold out a month or so, so i can get the parts in. Hence why i am back here. Not looking forward to doing this, but will need to be done. Thanks for this Eric, these vids really help.

So, 3 years have passed and around 25000 miles and ive not got round to doing it, still driving the car and its not got any worse. 😆 The only time i will do it, is if/when the clutch starts slipping and needs changing.

Thanks for the ride-along! The secondary shaft snapped on my Honda XR400 dirt bike back in the day... I'd never done any major transmission work prior. Needless to say, I had the shop manual and parts explosion diagram memorized. It was a bit unnerving at first. But, I got it all back together and rode the wheels off the thing. I do see a refresh of my 1993 C1500 4L60E automatic transmission at some point. It will be another virgin cherry pop event on my long, productive, and cost-saving DIY moto career. It's content creators like you gear heads on KZbin which make things so much simpler these days... I can watch a dozen or more procedures rather than flying completely blind in years past. Those older Turbo-HydraMatic designs (yours is, mechanically, a THM-700R4) are dead-easy inside. Just do yourself a favor and buy the clutch compressor tool. It's possible without one - I've done it using C-clamps - but it's just a nightmare. For seating the square seals, I find a bit cut out of a 2L soda bottle works better than the feeler gauges most books recommend, same as seating fork seals. Just smooth the cut edges a bit with some fine sandpaper or Scotch Brite. Also, get some _transmission_ assembly lube. They're thick like the grease many people use, but they're usually like a paste wax or gel and they _completely_ dissolve once the fluid heats up. I like to use green or blue - they also dye the fluid so you get a clear leak indicator. Use it _everywhere._

The issue with noise that prompted your transmission rebuild plagued the first version of the Honda Jazz/Fit 2002-2008 many of which were affected sometimes after just 10.000 miles.I cannot think the procedure described here for a Civic would be much different in the case of a Jazz/Fit so this demonstration is potentially very useful for any amateur mechanic wanted to extend the life of these both cheap but wonderfully reliable cars. It must also worth noting that the noise on the bearings while obviously annoying and distracting does not necessarily imply that the bearing will fail, as it not a sign of bearing failure but an error on design or manufacturing. Finally the quality of the video is top notch and your advice solid. Thanks.

The owner dicided to put everything back together as it was still faulty...after that the car hasnt drove... Problem is you select a gear and nothing happens.... What could be the cause...? The input shaft bearing seems to be a common issue on most fwd manuals. I’ve done at least a 2 dozen of those bearings when I worked at Nissan. Really helps when you have a lift. But I don’t have one at the house, so going to be changing out the clutch, flywheel and input shaft bearing on my ‘12 Sentra SE-R Spec V w/194k on the OE clutch in the garage in a few weeks. Best part is my son is going to be doing most the work and I’ll be “supervising”.

I've heard that manufacturers use bearings with plastic cages instead of metal to make it a little more quiet, but the plastic degrades over time and it gets much noisier than if they had just used a metal cage

With new head gasket or stop leak. I work on Hondas & I don't see many 01-05 civics make it to 315k in the best of conditions. Kind of a unique little engine. Arguably better than 06-08 with a cracked block but not much.

My 1st Sergeant in my Army Unit had a 90's Civic, the throwout bearing was making all sorts of noise, as was the rest of the transmission...his fix turn the radio up louder. I have no idea how long that car had been making that noise but the turning the radio up louder seemed to have kept it going at least for the 7 years he was driving that car that I knew of LOL

The size difference between what I have been seeing there and Honda transmissions here is simply amazing to me. I know more power requires more metal and hardware, I get that. OMG, but this is still so much work just for a bearing! I mean, you have to have the transmission taken out, then taken apart, have the bearing replaced, then having it put together and installed into the car again. I am pretty sure that is a several-hundred-Dollar job right there! I would definitely make sense to replaced the clutch as well in case something like that happens with a clutch that is several years old or even the original one from the factory. Still, it's a hell of a job. And finding an honest mechanic you can trust with taking good care of your transmission and not messing something up is yet another thing to consider. But well, the things we wouldn't do for our beloved Hondas! ^_^

My 2001 civics input shaft bearing is so bad that when it gets slack in it in 1st gear, it will wake up the neighbors at 5 am. saw your vid about the crap clutches and the exedy clutch kits. I had bought the perfection clutch kit back in 2016 and never installed it. Trans wasnt that bad yet. OMG the perfection clutch disc is total crap. 2 whimpy springs with 4 additional rubber dampers(cant tell if theres a spring inside them). Just got my exedy clutch kit in the mail. all 4 exedy disc springs are tight as they should be. The 6 whimpy perfection clutch disc springs are loose and whobbly as I can wiggle them by hand!!!! the name perfection must be pure sarcasm. So glad I saw your clutch install on your same black civic.

Ive got an old 1989 Mazda 323 turbo 4WD, and had to have the box apart to replace a badly leaking input shaft seal, i expected it to be a nightmare, which it was, but got there in the end. But like you, taking a gearbox apart i imagined springs and cogs flying everywhere and not knowing where the hell they went back. 😂

I wish I had seen your video before I did my input shaft bearing a few years ago! I used permatex gasket maker and I remember assembling the housing in a panic because it states that you have to assemble in 5 minutes or start over! Also, if you spin the bad bearing inside it’s housing, the noise is amplified x10! It’s no wonder these are so noisy! You shoulda seen me opening the housing with my two screwdrivers; I actually used my chin to open the snap ring pliers!

Same thing happened to my 97 civic. Input shaft bearing did the trick. If vice versa with the clutch pedal its probably the throw out bearing. Love working on these civics tons of room under the hood.

Thank you for the video. Helped me get through a transmission rebuild. One note, on the 2001 model reverse is not accessible without the engine running. Really scared me when going through the gears before adding transmission fluid and I couldn't get into reverse. It all resolved itself once I had the engine running.

Replaced mine couple yrs ago. The plastic bearing cage inside the races was gone. All the pieces were in the oiling system channels. What a mess. Noisy as hell. Whoa The 90's S20 shifter assembly is way more pain in the ass to deal with than this setup. Very nice.

Low or dirty fluid will certainly contribute. But another big reason, possibly the main reason, is the cage that holds the balls is plastic and frequently breaks apart. The input shaft bearing for the K series transmissions used in the Civic Si, Accord, CR-V, etc uses a metal cage and those never go bad. I recently had a 20 year old K20 transmission apart to install an LSD and bought a new input shaft bearing to install while I was in there just for piece of mind, but I was shocked to see that the old bearing was still in perfect shape and had no more play than the new one. Great video Eric I suspect previous owner did not have clutch alignment tool why else would they remove the dowels misaligned clutch

Honestly looks straightforward and fairly easy. I am looking at one that needs the 2nd gear replaced. Of course while in there I would replace all seals & bearings, as well as the throw out bearing & clutch as it all goes back into the car. No hot rodding, just back to stock specs clutch kit. Everyone wants to build these into tuner cars. I have a 400 HP Mustang GT for that. I want to build it into a "hyper miler" ...... as absolutely aerodynamic and fuel efficient as possible including LRR tires. ;-)

Appears identical to my '99,except for that plastic piece at 11:33. Hardest part of my rebuild was getting the primary and secondary gear stacks (along with gear selector) to slide back into place. Took a bit of finesse

I was thinking about why the input shaft bearing tends to fail on Honda manuals. I don't think it's a design flaw or bad parts. It's a shaft that sits in a ball bearing. It's not mysterious or complicated from an engineering perspective. I think these bearings fail because manual Honda's tend to see higher than average RPMs, leading to eventual failure.

As an owner driver who is about to do the same job but on my Honda Fit , I suspect that the Particle Magnet becomes unable to hold onto all the metal particles over time. So I will investigate getting a magnetic drain plug -- perhaps from the equivalent Honda automatic transmission , to increase the amount of magnet. Likewise I fitted magnetic sump and gear box plugs to my BMW dry - clutch motorbike. Great Video Eric !

What made you realize you need a countershaft bearing too? What were the symptoms. I hear the input shaft noise on my 2010 Fit but also a sound that sounds almost like I have straight cut gears when driving.

@@JoosshhST once I took it apart and spun the bearing by hand I could hear and feel it going bad. I don't know if I could explain it but you could look up videos about how to tell if a ball bearing is going bad they all pretty much sound the same

Did this on a 2004 a few years ago. Splitting the case really had me vexed - that RTV Honda uses just didn't want to let go. Would have been nice to have some better pry points.
