Before the 1st infinite tsukuyomi, all living things in earth doesn't have chakra but their life energy is worth absorbing by the divine tree, non-living things have nature energy that are also worth absorbing by the divine tree but plant has also nature energy and most living things doesn't have nature energy except plant. Before Kaguya ended the 1st mugen tsukuyomi, Kaguya made some of the humans and animals alive then gave them chakra from the divine tree. Juubi have already a chakra,but for the juubi to be not sacrificed because it's a seedling of divine tree to further the plan of absorbing the energies of every planet and to not wasting time getting a new juubi to have a divine fruit in the best time possible, Otsutsuki decided to absorb the energy of every planet using juubi into divine tree to have "divine fruit/chakra fruit" as the better source of having/gaining more power. Divine tree can convert life and nature energy into chakra and that's why it can produce chakra/divine fruit by absorbing life and nature energy. But now the life energy and chakra of most living things are completely fused or mixed, they can die if they lose chakra or if they die they lose chakra.

Fun fact: Kuramas chakra is still sealed within kinkaku(who is sealed within the So6P vase). Naruto could theoretically just absorb that chakra back. However its been shown that psuedo jinchirikis can only use version 2 of the tailed beast cloak. I do not know if the same applies to naruto.
