Speaking as a "big tough guy", Jun only said that because he was terrified. Because he really did see her as just any other girl in that moment when he's always been confident that she could take care of herself. She hesitated to stand up for herself and that felt like an icy grip on his heart. He was in panic mode and didn't think about what he was saying. All he could think about was what could be done in the future to prevent it happening again. And he also probably had an inkling that she only hesitated out of embarrassment from having it happen in front of her friend. So then he also feels guilty for that.

If you're curious, the show doesn't explicitly clarify just how Misaki and Carol are related, but him referring to her as a "distant" relative and her wealth implies they may be parts of separate lines of a old family. Technically cousins, but distant cousins, like once or twice removed.

Misuzu is the kingpin of the show. Character dynamics could not work without her, especially the well-written triangle with Tomo & Jun, and her mind games with Carol are what drives the plot along.
