The part where Achilles catches Shay taking the manuscript is where Achilles makes it clear that he has been corrupted and it was he who betrayed the Brotherhood of Assassins. The assassins are supposed to be fighting FOR free will and for freedom of the people to choose their destiny and own path. When Shay said “we don’t have the right to decide that future” after Achilles said how the future of the continent and maybe the world might be tied to the manuscript. Achilles reply to Shay was (WE HAVE THE RESPONSIBILITY) basically admitting he thinks the Assassins job is to decide the future path for humanity and how they should proceed with their lives. Shay wants to stop Achilles from trying to control and set the future and allow the people to decide that future for themselves. Very clearly he said “this mad grab for power ends NOW”

Hero to outcast, more like puppet to hero. He was a puppet for the arrogant Achilles and to save the brotherhood he had to shatter the colonial brotherhood and prevent them from perverting the creed any further then they had.
