To my knowledge, two whistles does actually mean “Fall back” or “Abandon charge,” so I think that actually was what the Commissar was trying to do. Honestly I can imagine the commissar yelling “STOP CHARGING THERE ARE GRENADIERS ON THE WAY THIS IS USELESS” Although in lore; the Death Korps is not suicidal. They simply view their lives as ammunition, to be used as needed, but not thrown away for no purpose. Charging a Chaos Marine when there are FAR better options (air support, Grenadiers, arty, tanks, etc.) is very much a waste and they would NOT like it.

it is not just Krieg though the amount the space marines and chaos marines are outnumbered by ordinary guardsmen is just ludicrous to the point they could litterally do this, not that they would bombarding the hell out of marines at a distances is far more cost effective. Even the catachans one of the smaller in number guard forces outnumber all space marines in the galaxy by about 40 to 1. I think i would put my money on the guard in a fight of 40 catachans vs 1 space marine.

Canonically, they technically have been, just not by Chaos. In the Pariah Nexus (an offical Warhammer Animation) a planet has been unfortunately taken over by the Necrons. Many Imperial Guards that have survived, seem to have their bodies (yet not quite their minds) overtaken by the Necrons use of Mindshackle Scarabs. This sadly includes quite a few Kriegsmen. What happens to the pockets of Imperium resistance that remains (including Astartes and Sisters) well, spoilers. (Honestly i dont actually know, cant watch it in my country, but the overall quality seems amazing.)
