The hardest and by far the most laborious work is done by the ANIMATORS, because the data from this kind of motion capture tech is often not precise enough for a big budget movie. They sometimes spend 8 hours just to finish a few seconds of animation.

Do you digitally render the skeleton first and then add each layer?

No. Virtual skeletons (and soft tissue simulations) are only needed for movements (animation data). Rendering only uses the 3D model (the surface that is first digitally sculpted then often retopologized to a mesh model then rigged to a virtual skeleton so it can be manipulated by an animator or by data from motion capture of an actor).
