In what cases do you destroy cities?

Great question! I usually try to keep cities as they can usually extract some value over the course of the game, even if minor. But if a city is too hard to hold with loyalty or will be more of a burden on my amenity supply than the value I feel I can get from the city, I'll raze it. For instance, if the city if off fresh water, cannot aqueduct, has no luxuries or strategics nearby, and is otherwise unproductive, a quick raze is appropriate so it doesn't take amenities from my more productive cities.
