If he kills Batman, the damage will be irreparable and damage both Homelander's Reputation and the Companies backing him. And this ain't Batman's first fight against someone like Homelander, while he doesn't have a weakness. Batman does have is experience. Homelander is unable to fight back much against trained and skilled fighters. His Laser Vision can be used against him. And a strong enough syringe or dart can still pierce him.

Homelander is Superman from Wish. Batman could build a suit to take on Homelander easily, there's just one catch. If Homelander ever thought Batman was a threat he'd just kill him at the first opportunity. Plus, Homelander is a lot of things - impulsive, insecure, overconfident - but he's not stupid. In The Boys he's well connected and seems to figure things out pretty good. He's no detective but he's not a complete fool. As soon as he senses trouble from Batman he'd kill Bruce Wayne.
