I have a little headcanon about what happened in that scene. By that point in the game, Bruce is infected with Joker's toxin messing with his head and character. When Scarecrow first inject his own toxin into Bruce, it seems to somehow combine with Joker's toxin to alter his personality to that of the Joker. That is Bruce's biggest fear, to be a destructive maniac like Joker. There are several comics in which things like that happen where Bruce becomes a killer and he is an absolute menace. But after Joker takes over Scarecrow gets nervous from the erratic personality of Bruce that became Joker and injects him again. This time a new personality emerges, born from the fears of Joker: a Batman without any fear or attachment. A true incarnation of the Night. When the toxin is injected a third time it doesn't work. This new Batman is born from the nightmares of Joker and has no fears whatsoever. Original Bruce is gone and so is the Joker. Only Batman remains.

They just wanted to make a suicide squad game (and if u ask me, I think absolutely nobody asked for a suicide squad game) and it's clear that they just wanted money, and I think that's why they used the Arkham universe, cuz it already had a fanbase and a whole story line before it. And don't even get me started on how they didn't give a shit abt some of the DC rules like the GL's ring... I prefere to think about it as "non-canon" and I know I'm not tthe only one

The Arkham verse took a different approach instead, he was tortured for two years and Joker then faked his death, but Jason manages to escape and hunted down by Deadshot in the asylum. Later on working with Deadshot instead by persuading him, and becoming the Arkham Knight. He never died, nor went in the Lazarus Pit. Also Arkham Knight ≠ Red Hood, they are NOT the Same at all. Red Hood did not hate Bruce, but Arkham Knight did.

Honestly this is actually one of my favorite incarnations of Jason I admit that it's extremely brief in terms of what we get to see him as the red hood. But they did the back story pretty well when you find all the stories, jokers unspeakable acts commited to a kindergarten class got the rebellious jason to decide to finally kill the joker since batman wont. however joker had done it to bait the angry reckless robin into a trap. Unlike the other Jason's this one was slowly tortured and mentally broken over months, and unlike the others strangely, this jason wasnt revived in a Lazarus pit. He was just tossed away, presumably left for dead by The Joker. I'm willing to bet his character development would have been better in the game that I'm pretty sure Gotham Knights became
