There is only one correct choice. You do this dlc before going to Vegas. You then nuke both. When you get to new vegas, they will both forgive you and act like it never happened. The story needs that to happen for it to progress. Peak game design. Make sure you go to both nuke sites before you go to new vegas, though, because you'll get negative rep with both if you clear them out afterwards.

Nuking both is objectivelly the best choice, unless you went into Lucky 38 already. Your reputation with NCR and Legion is reset when you go into Lucky 38.

Well, less the Lucky 38 and more The Strip. During your little introductory walk around the NV Strip you get pardoned by the local NCR ambassador and a Legion agent.

Yeah, nuking the Legion is beyond stupid. If Caesar dies the Legion falls apart anyway, nuking the regions controlled by the Legion just destroys the land even more and makes it less likely for productive societies to emerge after they're fall.
