I took Joker's trembling as his fear of Batman crossing the line and brutally killing him, not Joker trembling at the thought of Harley. Joker has always been presented in most mediums now as a villain who fears, loves and respects Batman, so Batman threatening to kill him for Harley would probably make him uneasy.
