The YA-novel-turned-film-series craze was still raging on in the mid 2010’s and the Maze Runner movies definitely rode that wave. Based on the James Dashner series, the movies kind of… did their own thing?
Maze Runner: The Scorch Trials definitely raises some questions. Like where are the trials? Why was one of the most suspicious-looking actors cast when someone trustworthy would have helped drive the twist home? Where are the mazes, and why is nobody running in them?! Is Minho trying to get himself kiled?!
To answer all these questions, check out the pitch meeting that led to Maze Runner: The Scorch Trials

There was one extra that was in the group when they first entered the mall, who just randomly disappeared while they were running from the zombies. The whole point of this experiment in the books is that WICKED doesn't know why they're immune to the Flare. The Flare isn't a zombie virus; it's a virus that breaks down the brain and causes severe mania in the victims. They're still alive and breathing and concious, but they're going insane. WICKED knows that something about the immunes' brains renders them immune to the virus, so they run them through these experiments to test different reactions and see how it responds to the virus. Then they'd use that data to synthesize a cure.

Almost every problem/plothole with the movie series is a result of deviating from the book or is directly addressed in the books. The first movie is only like 70% accurate to the book, the second completely changes whole critical plotpoints, and the final movie has essentially nothing to do with the third book. One of the worst book adaptation movie series ever.

Regarding the lightning that appears to be actively chasing them: In the book it’s implied, and outright speculated by Thomas, that the lighting is being artificially created by WICKED. The film keeps this scene but without any hints or theorizing about its origin. One reason for this change is that the WICKED org of the movie doesn't have the level of technology required as the book counterpart does.
