I always thought it would have been cool if Merlin and Morgana had been a couple for a while. Like from halfway through season 1 to early season 2 (sometime before he met Freya and before Morgana went evil). Then Morgana broke it off because Uther was getting too close to the truth and she was worried he would do something to Merlin, basically she broke up with him to protect him. But they still loved each other, even after she went evil. Like, he's torn between hating her and loving her. Her death scene would change to Merlin giving her one last kiss and holding her as he stabs her. Then he gently lays her down while crying for the girl she used to be. Saying something like: "I'm sorry, but I can't let you live." Like he didn't want to kill her but he knew she had to die. And some of the dialogue would change too. For example: Merlin: What are you going to do? Kill me? Morgana: You don't think I can? Merlin: I don't think you want to. And just other dialogue like that. And she would want to hate him, especially after she discovered that he's Emrys, but she can't really bring herself too. I just think that it would have made their shared storyline so much more heartbreaking and intriguing. They're mortal enemies, he's destined to kill her, but they're in love.

Merlin and Morgana should have been a couple in Merlin, it was confirmed, only developing two couples in the same season (the second) was impossible for everyone who worked on the project. They didn't want to develop two couples in the same season so Arthur and Gwen were cast, abandoning the chemistry between Merlin and Morgana.
