Could you have run a single bridge through the whole river and made exits to the places that needed them? Or can bridges not have intersections.

that's right, bridges cannot have intersections; you only get limited number of bridges and they count as one end to the other across the water, you have to draw it all at once and cannot draw additional roads coming off of a bridge so in that way it always kind of locks off whatever area you draw it over such that only a motorway (which goes above everything) can "cross" over a bridge.
