Minor ULTRAKILL spoilers, proceed with caution. Just thought I'd let you know: there are three skulls. One is behind the stained glass, another is in a locked room that you can enter via breaking a window, and the last one is underneath the floorboards in the dining hall. Breaking the small stained glass window to enter the boss room is generally used to save time in speedruns. Edit: upon further review, there is a fourth skull hidden behind the bookshelf in the room with the lore book. Walk into it from the side to open it.
