Totally agree with Clay. Basically the meaning is same imao. The slight difference between them is "How come" maybe sounds informal, on the other hand "why" can be used to both formal and informal situations. It depends on the relationship and situation you are in.

Are these 2 phrases simply distinguished formal or informal? Through the video, I feel as if it is better to use ‘how come’ when I don’t mind if the other do share the reason. But when I use ‘why’, I need to know the reason. Therefore, if someone Tagore something but he/she doesn’t want to be asked the reason why, I should use ‘how come’ to show the interest to the other’s saying. This is very interesting explanation.

@@badlands4570 Like I said it depends. "Why" more sounds like the person wanna know the reason and demanding an explanation or answer. But better be careful with using "why" only itself, it depends on the situation but can be rude and sounds like you are bit pissed and being aggressive, and obviously it makes people uncomfortable. Otoh "How come" sounds like somebody is curious and not so serious. Even if your answer is obscure and not to the point, it's maybe okay or doesn't matter. That's why I said totally agree with him, I'm basically repeating same explanation he made in this video. "How come" is informal. I use "how come" in the business situation as well, but only when I have close relationship with the person.

非常に勉強になりました。what made you doとかmakeの代わりにgetやhaveやbringを使った時とも差も教えていただけるとありがたいです。また、イベントに参加できないことをcannot make it to the eventと伝えていましたが、make it toという表現にひょっとしてやんわり響かせる効果あったりするのか、そしてcan’t ではなくcannotと言っていることにも意味があるのか知りたいです。

どうして日本に来たんですか？という文を訳す時にwhyを使うと、あれ、自分って日本に来ちゃマズかったのかな…？って印象を相手に与えると聞いたので、”どうして日本語を勉強しているんですか？”という文もhow comeが良いのかなって思ってたけど、そんなに単純な話ではないのか…難しい😓

How comeはHow does it come that〜の省略で、何がどう作用してそうなったの？と原因を聞いているので柔らかく響くのではないかと。whyは直接的過ぎますよね。また、that以下がＳＶの語順で疑問形とならないのも響きが違います。
