The absolutely most powerful villain was Ganon during Zelda A Link to the Past. There he got the full Triforce under his control which gives him the power to make any wish, no matter if Good or evil. But eventhough he is basically Allmighty by now, he has still an obsticle, the Master Sword's Power to resist even the magic of the Triforce when controlled by evil. We can assume that the sages who were able to seal Ganon in the sacred realm after he was successfully used the power of the Master Sword to create a seal (not confirmed, just a theory) which can only be broken with the same power given to the sages and their descendents since their godlike powers are tightly bound to the Master Sword, so this why Ganon cannot even escape the Dimension he was kept captive in Eventhough he had the allmighty power in his hands, it's because of the seal made by the sages and the Blade of Evil's Bane.

I would have put dimentio on this list and above bowser, bowser is more memorable but he is only ever able to take over the galaxy at most. While dimentio nearly destroyed all of existence. He can match the power of the void with a literal finger snap. We know this because when Mario and the gang (including bowser) tank the void they get knocked out and sent to another world. Dimentio does the same thing with one of his cobe explosions AND he later tanks one of them and because super dimentio is infinitely stronger the regular dimentio well… you get the picture. Both are extremely powerful, with Ganon only able to be stopped by Holy weapons (and even that is debatable as we see in TP that Ganon was stabbed in the heart with a sages sword which I assume would be a divine weapon), but Bowser has one thing over Ganon and that is....there is nothing that can actually stop Bowser permanently or even for an extended period of time. After all, Bowser survived the destruction and rebirth of an entire universe (SMG2) and just dusted it off after shaking his head
