I got a patdown like that last time I flew out of San Diego. I was wearing a polo with an undershirt and I had my undershirt tucked in the back. When I went through they showed me the screen and it was all "red" around my butt area so they thought I was carrying something and all I had was a backpack on me. So they asked if I wanted to go somewhere private, but knowing I didn't have anything on me I told them that they could do it there. It was thorough alright. just took 30 seconds though a little uncomfortable lol
