No "supposed too" about it. That's the name. I love how Niko plays along regardless. The story of shit. Who feels like shit. He's worthless shit. And Niko didn't push him away or avoid him. They just played along and accepted him. Shit is still shit. But he's accepted for what he is. As a sadistic monster that takes pleasure it the pain and suffering of others even I find this heart warming. The devs didn't be cowards and wuss out. They're considerate. Brave. I can respect that. I don't think the choice at the end matters if you are going to do a second playthrough anyway, I let Niko leave and got the same dialogue. It was much more awkward later, though...

The choice you make on the first playthrough doesn't matter if you do a repeat playthrough without deleting the persistent save file. It only like effects one line of dialogue in the Solstice/True ending.
