To enter the command center, have a ramp rotate up and use the blast doors to seal it.

Remake the walls of the main encasement as half blocks and slopes on the corners. The command box/control center can use full box with a slope on the bottom as a flare and a ramp to an airlock. At least that is how I tend to do stuff like this and it stops the merging of the blocks.

You can use blast door edges to seal the gab, there texture is slightly larger then there hit box.

The glass looks great, maybe also have a small window dome in the center of the floor to reduce your blindspot underneath? Could even be part of you elevator idea with a nice airlock to acces the elevator.

It might be possible to use the side corridors to have a back stairwell, leading to access while the control center is retraced. Making use of those skinny corridor blocks.

You can also make use off merge blocks if you wanna use slopes and get just the edges connected when it retracts. It will be airtight if the merge blocks make just the block edges connect

The way to get into the tower is a problem which i had too, i'm curious how you'll solve it! Tower looks awesome, btw.

Use blast doors edges the control center will slide right into them without collision

In the middle of the control room you should put a slue of screens around a center pillar. Set up up as like the Defense systems for outside the base.

Is it getting stuck because it's not quite centralised due to sub-grid piston wobble? If so would it be an idea to have some sort of setup above the ceiling that positions wheels against the walls oriented so the wheels 'roll' up and down the outer wall when the pistons are activated. That way you could use the suspension strength to centralise the control room sub-grid, stabilise the sub-grid and hopefully stop it sticking. It's looking cool though 👍
