Yes these boats had some berthing in the Missile compartment middle level. Most of the berthing was in Operations compartment lower level, maybe 9were in the Torpedo Room and about 12 in Missile Middle.

I did it for 6 out of 20 years on Submarines in the Navy. The answer is you try to put it out of your mind using "mind over matter" technique- if you don't mind, it don't matter! Seriously, keeping in mind that China, Russia and now North Korea have the same submarines with the same capability to nuke the world, you're just doing your part to try to keep all things equal.
