She knows a significant amount of the time she will get with her grandchildren depends on the charity of the parent with majority custody - which in this case with be the OP/father. Not every mom acts like their child's a precious flower who can do no wrong, so they'll support the truly wronged party due to the fact that it's right rather than a hypothetical fear. And there's nothing stopping the OP from letting MIL see the kids more often whether mom is there or not, especially if their in-law relationship has been rather good. It's the contentious ones where this fear of not seeing grandkids becomes more prevalent.

Different personality types have different capacities for being direct about desires, or even feeling permission to have desires, and sure, when that gets into the lower levels of emotional intelligence, that can get into manipulation and dishonesty territory. The affair might have been a half-conscious, half-unconscious way of sabotaging things / dealing with anger. Women (and men) aren't 100% able to articulate every difficult thought or emotion all the time. People are complicated.
