The way i kinda interpreted Poseidon's "I can't" is that he's not just talking about how he could lose his reputation as a ruthless god, but it's also because Polyphemus specifically prayed to him to kill Odysseus. Poseidon is usually depicted as a good father, always willing to do anything for his kids, and deep down he knows it's the one thing he has in common with Odysseus. In that brief moment, they're not just a mortal and a god, they're both fathers simply doing what they must for the sake of their sons.
